The idea behind this (which I can’t express in fic form because my writing sucks), is that during his relationship with Coulson, Clint had gradually made a habit of kissing Coulson before missions. The mind control changes loyalty, but no personality, judgement and habit. Since Loki is the one in command now, Clint gave him a kiss (perhaps his mind having tricked himself into thinking that Loki is Coulson)… to Loki’s great surprise.
